Several quick establishing shots switch the location to focus on, apparently, the East Village, as Clint and Kate return back to the relative safety of Manhattan.
The first aerial shot is over 4th Ave and E 11 St, with the distinctive Grace Church in the top-middle of the frame.

The location of the elevated subway car appears to be in Brooklyn or the Bronx, based on the track design, but the actual location is unknown.
The final establishing shot is of the East Village Finest Deli which is on the corner (Avenue B and 4th St) across from Moira’s apartment where Kate and Clint were holed up.
