You have a train to catch.
After battling on the clock tower, Spider-Man and Doctor Octopus fall onto an elevated train, and continue to do battle there.
The action shifts to a train, just as the filming location shifts to The Loop in Chicago, specifically W Lake St, near N Franklin St, looking East. According to Cinefex 99, this choice was a stand in for Third Avenue ‘el’ Line circa the 1950s, even though such a thing did not exist on NYC in the early 21st Century.
The train station that they race through is listed as the “R” Line Uptown and Queens, but was filmed at the Adams/Wabash station off the Loop in Chicago.
