After kidnapping Mary Jane, Doc Ock gives Peter a message for Spider-Man. When Spider-Man shows up, Doc Ock attacks him and Mary Jane is nowhere to be found.
There is no building like this in New York, at least any more, and the entire sequence is digitally animated. Based on some of the surrounding buildings that are visible, it appears to located somewhere near the Flatiron District, but no specific location is eviedent.
