Great artwork takes a lot of blood, sweat, and tears.
A mysterious masked figure carries another man back to his lair for some nefarious purpose in episode 4, while episode 6 has a showdown with Daredevil in this location. Angela tells Matt that Hector was investigating Track 61, where he believed people were disappearing. Matt looks up some information online about this abandoned tunnel system. In episode 7, two detectives (as well as Daredevil) show up to search the Lair.
Tunnel
The imagery of the entrance tunnel is from the southern end of the East New York Freight Tunnels. This exit is located at E New York Avenue by the Atlantic Avenue station. Imagery of the platform on the right side of the image (above and below) can be found at the following article on Untapped Cities. This tunnel was seen in The Amazing Spider-Man 2 when Peter was walking out of the underground tunnel system. Episode 7 features better daylight imagery of the tunnel exit.

Track 61
As Angela wanders into Muse’s lair, she comes across some tracks and columns with graffiti. This portion of the lair was filmed at the Red Hook Grain Terminal. This article at Abandoned NYC has some of the best pictures of the tracks, which appear to be a lighting system.
